چکیده
We consider reaction-diffusion systems that can be out of equilibrium. In the preceding article a path integral formation of the Hamilton–Jacobi approximation of the Master equation of such systems. Using this path integral formulation, it is possible to calculate rate constants for the transition from one well to another well of the information potential and to give estimates of mean exit times. © 1999 American Institute of Physics. @S0021-9606~99!51040-4#

Variational nonequilibrium thermodynamics of reaction-diffusion systems. I. The information potential
In this work, we consider the nonequilibrium thermodynamics of a reaction-diffusion system at a given temperature, using the Master equation. The information potential is defined as the logarithm of the stationary state. We compare the approximations, given by the Fokker–Planck equation and the Wentzel-Kramers-Brillouin method directly applied to the Master equation, and prove that they lead to...
متن کاملA Variational Formulation of Nonequilibrium Thermodynamics for Discrete Open Systems with Mass and Heat Transfer
We propose a variational formulation for the nonequilibrium thermodynamics of discrete open systems, i.e., discrete systems which can exchange mass and heat with the exterior. Our approach is based on a general variational formulation for systems with time-dependent nonlinear nonholonomic constraints and time-dependent Lagrangian. For discrete open systems, the time-dependent nonlinear constrai...
متن کاملVariational nonequilibrium thermodynamics of reaction-diffusion systems. III. Progress variables and dissipation of energy and information
We continue, in this article, to develop the formalism of nonequilibrium thermodynamics in variational form. We prove that in the framework of progress variables, the Hamilton–Jacobi equation has always a simple solution, and we prove that this solution becomes a state function if and only if there is a thermodynamic equilibrium for the system. We study an inequality between the dissipation of ...
متن کاملNonequilibrium fluctuations in small systems: From physics to biology
In this paper I am presenting an overview on several topics related to nonequilibrium fluctuations in small systems. I start with a general discussion about fluctuation theorems and applications to physical examples extracted from physics and biology: a bead in an optical trap and single molecule force experiments. Next I present a general discussion on path thermodynamics and consider distribu...
متن کاملOpen-system nonequilibrium steady state: statistical thermodynamics, fluctuations, and chemical oscillations.
Gibbsian equilibrium statistical thermodynamics is the theoretical foundation for isothermal, closed chemical, and biochemical reaction systems. This theory, however, is not applicable to most biochemical reactions in living cells, which exhibit a range of interesting phenomena such as free energy transduction, temporal and spatial complexity, and kinetic proofreading. In this article, a nonequ...
